Not much you can do, but go with the flow, take your lumps.

Correct me if I read your post incorrectly, but the money was deposited, you took it out to spend, and the former employer snatched the money back causing your account to be overdrawn.

If that's the case, you'll have to work with your bank to get your account straightened out.

Or, the former employer deposited the money, your spent it, and the former employer is demanding you repay the money.

You can ignore the former employer's threats.

If you don't have the money, you don't have it.

You cold get sued, but worrying about it won't fix it.

If you get sued, you show up in court and explain your side.

A judge decides, but the worst that will happen is the former employer will get a judgment, not a check.

Once they have the judgment, they'll try to collect their loot.

If you fear that happening, change bank accounts tomorrow, and don't blab to anyone about the new account.

I'm not sure how you could not know where the money came from. Electronic transfers indicate the source of the funds, and the bank could have told you if you didn't have online access or a paper statement.
If the old job pulled the money from your account and overdrew it, I'm not clear what action they would be taking against you. It seems they got their money back already?

Your post isn't completely clear. Are you saying you thought the money was for 1st 3 weeks you worked at former employer but didn't get paid for?

Are you saying payroll at former employer put the money in & then payroll took it back out? Why did they take it back out - deposited in error? It sounds like you are saying you need to pay back the money to payroll at former employer? Why them if they got their money back?
