I want to go to Pennsylvania to go see some friends and play some paintball but the only way I can get there requires me to bring my paintball gun on an MTA bus, the Staten Island Ferry, and bus from the Port Authority. I need to know if I can legally have my gun in all three of these places. (When I say "have my gun" I mean have it in a bag and unloaded of course)

You should disassemble the weapon while in transport.
Call ahead to each of those agencies to see what regulations they might have. So long as it is disassembled and kept stored I don't see why it would be an issue. It is not a firearm, and if you are not brandishing it as if it were a firearm you are not likely breaking any laws. Just check on their agency regulations regarding transport. A couple quick phone calls will do it.
I just looked over the MTA website and only found reference to prohibiting firearms and "other weapons". Personally I don't think a paintball gun would be considered a weapon, but best to check!
