Im in the army and the car loan is in my name and I make the payments on it. We have a joint account but only my checks gets deposits into and her checks goes into a different account in her own name. Does she have any rights to the car if we divorce?

How is the car titled? If it's in both your names, you have a problem. If it's in just your name, it's your car.
However, she might be entitled to be compensated for a part of the equity that has accrued during the marriage. Both your incomes are marital assets regardless of having separate accounts for your earnings.
